Ask Wikia staff via Special:Contact/general. They'll check your wiki (I assume) and make sure everything's good and secure.
You can't re-enable editing of wiki-wide JavaScript, if that's what you're asking. Staff are working on a solution that will allow it to be edited, but for now, editing it is prohibited.
If you want to re-enable editing of your personal common.js, you need to go to your preferences, tick the box that says "Enable personal JavaScript" and press save. Then you'll be able to edit your personal common.js. (There's more information on this here.)

FYI, changes to sitewide JS will be enabled soon, but there will probably be up to a 24-hr turnaround to see it take effect. Fortunately, there will be a test mode so you can make sure it's not broken before you submit it.

You have to go to your Preferences, in the "Under the Hood" section. Personal JS must now be opted-in to work.
